After retiring, McCarthy embarked on a new career in coaching. He obtained a UEFA B-license in the UK and an A-Licence through the Irish Football Association.

His first coaching assignment was as an assistant for the Belgian side, St Truiden, between 2015 and 2016. He then returned to his home country to coach Cape Town City.

Cape Town City

Benni joined the Citizens in 2017 and guided them to the 2018 MTN8 triumph, his first title as a coach. However, Benni McCarthy's team finished as runners-up in 2019. The legendary striker parted ways with the club in November 2019 after 89 games in charge.

AmaZulu FC

The 44-year-old was appointed Amazulu's head coach on 14 December 2020 following the resignation of Ayanda Dlamini. He helped the club finish second in the 2020/21 DStv Premiership league table.

Amazulu finished 13 points behind eventually winners Mamelodi Sundowns. Nevertheless, the performance saw McCarthy win the Premier Soccer League (PSL) Best coach of the season award.
