Messi missed the final after failing to recover from muscle fatigue that kept him out of the game against Orlando City, having limped off against Toronto.
It shocked fans when he was not named in the squad after head coach Tata Martino didn't rule him out of the game, but he had no choice after he was not medically cleared to compete.
Miami's comeback with a goal in the 91st minute was too late to affect the scoreline, and Houston Dynamo lifted the trophy at their expense.
