The duo of Nicolas Pepe and Emile Smith Rowe also had their chances early after the resumption but their efforts went wide.
And for the second time in the game, Aubameyang was denied a chance to find the back of the net by the woodworks following his downward header later in the game.
This however means that the North Londoners will not be playing in Europe next season as they currently sit ninth on the table with 49 points while they have four more games to go this term.
Meanwhile, Nigerian star Samuel Chukwueze was stretched out of the game in the first half and the club will await medical reports before knowing how long he would be out for.
Villarreal will now face Manchester United in the final of the Europa League with the Red Devils gunning for their second in the last four years.
They last won the title under former boss Jose Mourinho at the end of the 2016-17 season and winning it again could mean Ole Gunnar Solskjaer has cemented his place as the manager of the team.

United were looking to make amends to their performance from last season when they were bundled out of the competition in the semis by Sevilla.
And they took a huge step towards progressing to the last round of the tournament following their 6-2 win over the Italian giants in the first leg.
