He scored Ivory Coast's second goal as The Elephants stunned the East African side 3-0 to cement their qualification for the continental competition.
However, the defender had to be substituted late into the game after a nasty collision with an opponent.
The 24-year-old is now a major doubt for United's next match against Watford scheduled for Saturday, March 30, at Old Trafford.
Bailly was in line to start the Premier League clash as Victor Lindelof could be unavailable for selection as his wife is heavily pregnant.

The Ivorian's possible absence could hand Ole Gunnar Solskjaer a major selection headache as he already has a depleted squad.
Romelu Lukaku, Marcus Rashford, Jesse Lingard, Luke Shaw, Anthony Martial and Nemanja Matic are all sidelined having suffered injuries during the international break.
However, reports in the UK contend Solskjaer could be boosted with the availability of Lingard and Rashford who could be fit in time for the Watford clash.
Meanwhile, a win over the Hornets could keep United's top four finish hopes alive as they currently sit fifth with 58 points.
